Add Configuration for Handling Multiple File or Data Types #51

Add configuration to the CLI tool to handle multiple file or data types, as follows:

[ ] Varying File Sizes (small / med / large)
[ ] Data Types: DNA, RNA, WGBS (Whole Genome Bisulifte) and Chipseq (Chromatin Immunoprecipicated Sequencing)
[ ] File Type: BAM vs CRAM

This may be subject to change later, @demariadaniel to add details

Dependencies:

[ ] Need extra sample files of all file types from @edsu7
[ ] Need to collaborate with IOBIO team on several open questions (@demariadaniel to fill in these sub-tasks after discussion with IOBIO)
