Since you said no more SSH connections are possible, I assume that you also can't connect to the regular QNAP frontend via HTTP? That the ownCloud app is no more accessible is expected and the user is also informed about that in the dialog posted by you ("apps running will stop")
Seen on both QNAP machines in the office:
Admin logs in,
(Sometimes) A requester appears:
"Check Now" kills the machine. No more HTTP or SSH connections.
A powercycle brings back the system.
