I have seen a surprising number of PSMs which match proteins in both the target and decoy databases. I have not seen this in other search engines, and expect they filter shared peptides from the decoy peptide database.
As long as PSMs shared between the target and decoy databases are treated as target matches, this should be fine. Is this how pFind behaves?
