Please could you clarify whether enabling the "open modification" search option in open-pFind allows mass modifications only including those defined in the modification.ini file, or, whether totally undefined mass differences [Mass_Shift(Exp.-Calc.)] between observed and theoretical peptide masses are allowed? The largest Mass_Shift values I see in my results are a fraction of a Da.
What would be the result of a modification not defined in the modification.ini file?
