Make sure MSFileReader 3.0 (both 32/64 bit) is installed.
And please check issue #1 first to make sure your data or config are good for pGlyco2.
Thank you, It worked! Now I got a glycopeptide annotation list and the search was really quick.

I started a search using an N-glycosylated glycoprotein LC-MS/MS file but it didn't assign any glycopeptide even though the file contains N-glycopeptide which was confirmed by Byonic software search. The output .txt file is empty as well.
