Hello, what is the lowest FDR that I can set?
For example, when I set it as 0.01, it produces around 4000 scans, but only 1300 when I set it as 0.0001. When I set it as 0.0, it only produces six scans only with N(1)F(1) glycans.
The reason I'm asking is because I have a custom glycan dataset with target and decoy glycans, and I would like the results for all psms so that I could do rescoring. Thanks in advance!
