Changes to Crystal alignment (Re #1755) identified bunch of bugs and omissions in the alignment workflow.

This ticket is for changing crystal alignment documentation according to changes in code. Also should cover workflow omissions which have been fixed, now work but unfamiliar to average Horace user.
