Reseed masks in batch mode and count peaks

Check whether masks are reseeded between batches, and also within count peaks. Based on discussions, we think it is most appropriate to mix up masks between batch mode runs as this is likely to be the null expectation

Mask seeding occurs in the fitness system setup, so in order to achieve this on reset we need to delete old fitness system, and then create new one
