-f: steps to run. (5907 means run all the steps);

May I know any other options for -F. I am not quiet understand the meaning of 5907

It's a combination of running steps. For example, 1 for clip reads, 2 for discordant step, .... This is mainly for developmental debug. 5907 is the right setting.
