Issue 56: Improve reproducibility ease #57

Will close #56.

As part of figuring out how epidist works for the refactor (e.g. https://github.com/epinowcast/epidist/issues/46) @seabbs and I discussed me running through the targets paper code to see how all the functions are used.

In doing this, I'll also have a go at making it easier / more visible for others to reproduce the analysis in the paper.

Logging things to do as I go:

Remove mentions of dynamicaltruncation
Move away from using DT style (if not suitable for package functions then not suitable for paper code?)

I think we can keep here as it will be quite a big rewrite and its not such an issue keeping this fixed to the dev version of data.table.
