Related to #81 Seeing similar but slightly different behavior after original issue was addressed. See attached image below.

In my own test, those cases all passes in latest commit, a little confused: screen shot 2018-12-19 at 10 18 27 @AaronLlanos Could you please provide the source molecule files of your test cases? Thanks a lot.
