"Server-side mute" is a weird way to put it when the stream server will not mute anything for you, and you need to take care of handling mute/block lists locally. So that's more client-side than anything.
I'm taking this to mean that Tweetdeck only records mutes in its own settings, so other clients don't ever have the possibility of muting what Tweetdeck does (because they won't know about them).
Maybe also consider investigating a way to slurp Tweetdeck's mutes?
Tweetdeck doesn't do this, other twitter apps presumably do
