Removing achievement progress doesn't update karma

When removing an achievement's progress via the profile page (i.e. unchecking the box for it), the user's karma isn't decreased to reverse the karma.

Yes. This is intended. Neither do karma totals update if an achievement's points is changed after a user has unlocked it.
