Hello Pavanvidem,

Could you update "intersectBed" to "bedtools intersect" at https://github.com/pavanvidem/chira/blob/e5c07574b032631f7d93eec9bc3333c311761ab8/chira_merge.py#L482C5-L482C114? The recent version of Bedtools fails otherwise.

Could you please eloberate what the exact error was?

bedtools 2.31.1 supports intersectBed command.
