shortpath not being correctly parsed for storage flags #242

The shortpath option in config.yaml must be correctly parsed for locations that might need to be added to shortpath options.

Currently this does not work correctly, but can be masked once there are restart files or other input files that are in the same location.

Work-around: if there is a trailing slash it should work, e.g.

shortpath: /scratch/v45/
