PS: sometimes the 1st gamepas is recognized by x360ce, but not recognized by
the game. Or, if it is recognized, all the setting have to be set manually in
the game options (usually games can recognize generic gamepad and setting are
automaticaly done). It happens with LEGO game series for PC.

controller should appear in the app no problems, but some games need hookmasks
to work properly

Sorry but it does not happen. Only one controller appear in the app., the other
has a red square, and so it does not work in game. Sometimes I can get a green
square but only when loading an inappropriate preset (wrong type of gamepad).
When it is a red square, I have tried to change the hookmasks option
(compatible/normal/full) but without success till now.

Lego games need HookCOM otherwise they default to the Dinput instance of the
controller.
Red square means a configuration issue has occured - clear the configuration
for that control and then assign atleast both sticks, the dpad and triggers
before restarting the app.

OK, I will try again. But sometimes, even when I clear the .ini file, the red
square appears. I will check asap again.

I have the same problem, and this one solved mine.
In the "xbox360cemu.ini" find "Index=-1" and change it to "Index=1"
