Updates to HDF5 I/O code #14

I'm trying to get the latest version of Velociraptor working on the EAGLE DMONLY simulations. I think I've found a few minor bugs in the HDF5 I/O code which were preventing it from running. Here are my attempted fixes. This version runs to completion on the 25Mpc box at least.

Thanks John, I've been updating/cleaning the code but haven't had a chance to test the rewritten mpi hdf5 reader.
