Cannot run ami-pdf or ami-xml despite path (seemingly) being correct. Example:
Leonie@DESKTOP ~/eLifeSprint/ami-jars/ami20190224/bin (master) $ which ami-xml /c/Users/Leonie/eLifeSprint/ami-jars/ami20190224/bin/ami-xml
Leonie@DESKTOP ~/eLifeSprint/ami-jars/ami20190224/bin (master) $ ami-xml Error: Could not find or load main class org.contentmine.ami.AMIProcessorXML
As I get into your issue, I find that you have put ami-software bin
folder separately of ami-software repo
folder. bin
contains all scripts for running ami-tools while repo
contains java jar file (class definitions) for ami-tools. Put both of the folders - bin as well as repo - in same directory ( or adjacent to each other ).
The only ami-* command you will need to run is ami-search. (in 201902 it may have been called ami-search-new).
try ami20190903 - that's today's

Thanks very much, unfortunately, I get the same error when I run ami-search or ami-search-new using ami20190903. Both bin and repo are in the same folder so that shouldn't be a problem... it responds with the below if I type ami-search.bat.
--dictionary=<dictionaryList>...
symbolic names of dictionaries (likely to be obsoleted).
Good values are (country, disease, funders)
--dictionarySuffix=<dictionarySuffix>
suffix for search dictionary
Default: xml
--dictionaryTop=<dictionaryTopList>
local dictionary home directory
--dryrun=<dryrun> for testing runs a single phase without output, deletion
or transformation.(NYI).
--excludebase=<excludeBase>...
I think this is what you expect to get... running any command without arguments echoes the help - which is what you got (a list of options). If you want to run a significant job... clone CEV (or quantumchem or climate)
cd /some/where/ # substitute your own directory
cd CEV
ami-search -q oil186 --dictionary funders country
and this should work.

This one is directory content of my ami-jars - ami20190903.
[cbl@localhost ami20190903]$ ls
ami20190903-jar-with-dependencies.jar bin repo
ami-search
as well as ami-search-new
of ami20190903 works well.
One minor change would require to run command of above issue is to change -q
option to -p
. -p
option stands for existing CProject
.
