Thanks for the heads up. I am aware of this weirdeness. So, where it mattered to me I ran a full search and used a custom script (on my github) I wrote to pull out the top hits. Plus I dont really use BLAST for this. I use Diamond.
Where these commands are in my pipelines is mainly due to trinnotate, or BLASTn approaches. These scripts have been flagged up as a result of the blobtools workflow.
