@kellijohnson-NOAA, given the issues you reported with the figures, and the need to use an updated r4ss install to create corrected captions (#124), I went ahead and added the plots and custom_plots folders to the repo for both base models in commit 191dc7a. If you can move or delete your local files before fetching, hopefully there will be no conflicts and both docs will compile properly for you as they are currently doing so for me.
