Update deployments article to cite manifest file #758

Closes #673 In addition to editing the Deployments article, this PR also updates the manifest.json file.

Hi @Jeff-Thompson12, since we had some questions about how the how rsconnect::writeManifest() was working, I decided to remove it from this PR so we don't hold up the changes to the Deployment vignette. Ready for re-review. Thanks!
