`updateCheckouts()` is buggy with parallelism. #341

while talking to @jonathanolson about https://github.com/phetsims/phet-io/issues/1974, we found a bug where the filter for Maintenance.updateCheckouts() may apply git opperations to the top level directories, and so can't be run in parallel.
