Fixes #141 problems with Study Factors exploration tools #169

Fixes for #141.

The problem was to do with how the command was picking up variables in the Galaxy XML tool files.

Actually can this hotfix also be pulled into the Cerebellin branch? For some reason the factor slicing tools on that branch are broken (this PR fixes that). I saw that some other fixes have been pushed to that release branch just a couple days ago.
