Updated jphyloref to latest specification and code cleanup #1

Updated jphyloref to the latest specification, which creates a clear new term ("testcase:expected_phyloreference_named") to indicate which phyloreferences a node is expected to match. I also cleaned up the formatting and improved the documentation of the code, as well as moving some code into a separate class.

This should definitely be squashed once approved :).

Thanks, @hlapp! As per our call today, I've deleted gaurav/jphyloref and will make future changes directly to phyloref/jphyloref.
