Replace method for identifying testable Phyloreferences #43

At the moment, JPhyloRef makes a list of phyloreferences to be tested by looking for instances of type phyloref:Phyloreference. Once we switch over to the new model in phyloref/phyloref-ontology#29, we can look up phyloreferences by looking up subclasses of phyloref:PhyloreferenceWithReferenceTree. This issue will implement this change.
