As pointed out in #93, the term "phylogenetic clade" is redundant. I've changed usages of this phrase in both the README and the JOSS paper from "phylogenetic clade definition" to "clade definition".
This was pretty straightforward in most places, except for one place in the paper where I had to rearrange the sentence so it would make sense again. You can look at the updated version of the JOSS paper on Whedon.
