I created a little "fix" by using the setting of the extension:
and in the file I have just put the correct PATH:
PATH="/home/christian/anaconda3/bin:/home/christian/anaconda3/condabin:/home/christian/.local/bin:/usr/local/sbin:/usr/local/bin:/usr/sbin:/usr/bin:/sbin:/bin:/usr/games:/usr/local/games:/snap/bin"
I've been looking for this solution for hours. Now I can run conda environment in Atom. Lots of thanks.

I can recreate this behavior by opening a new Ubuntu Terminal and sourcing the .profile two times:

I think haven't changed anything in these files as long as this OS is installed. There is only the extra anaconda entry. I also have Hydrogen installed and here I can import and run all the pip installed packages correctly.
