There is one way this can regularly happen with our infrastructure:

  1. convert the article
  2. upload the resulting IMF
  3. close the IMF in GGI (which will trigger the Zenodo upload)
  4. open your local IMF and make some changes
  5. upload the IMF again
  6. close the IMF in GGI (which will trigger another Zenodo upload because the second upload overwrites the deposition IDs)
  7. repeat 4-6 to produce a second duplicate

To prevent such a scenario, please open an IMF from the server once you've uploaded it. This will be pretty fast anyway, as you have it in your local cache after the upload. All GGI will actually fetch from the server on re-opening is whatever changed due to server side background work like the Zenodo upload. This would usually be document.csv and annotations.csv, and little to nothing else.
