Removed extraneous/outdated scripts, moved analysis tool into #315

analysis/ subdir in /, and added a message to inform users about whether the analysis tool will be built at "cmake time"

Also added a safety check for when there are no processes that were outside of the standard deviation for times and added a little more timing into the default scripts for running the analysis tool.
