Merge branch molfiles-module from Toni Giorgino #80

@tonigi I want to check some thing on the tracking of dependencies from include files, which now is only done in .cpp files. It should be done also in .c files.

Merged in a993f2a0b1c72d506fb0bc8e0635fc433891ead7! In the final version all the source code has been converted to c++. This simplifies the configuration of the compiler. Again a big thank to @tonigi
