This happens to me too. I think it's because the underlying implementation of jumping from one desktop to another one, like from 1 to 4, passes through 2 and 3. In some of those situations this means that any aplications in 2 and 3 momentarily gain focus and so they make the obnoxious orange thing appear, which unhides the title bar. Something like that. Agree it's extremely annoying. It bends the mind to wonder why Windows doesn't provide this basic funcionality for working with desktops.
If there's some way to solve this would make the script better
