"Permission denied" when running some pipelines with run_pumi_docker #148

Not every pipeline has the execution bit set. This results in a permission denied error when trying to run the pipeline using run_pumi_docker. If the pipline was made executable (e. g. using chmod +x ), then this problem doesn't occur.
