The Pods Framework is a Content Development Framework for WordPress - It lets you create and extend content types that can be used for any project. Add fields of various types we've built in, or add your own with custom inputs, you have total control.
I went to Pods > Edit Pods > Regions (taxonomy) > Connections only to find my custom taxonomies listed there. The Advanced Options tab had post type options, not taxonomy options. So, I went to the Alliance Leaders (CPT) > Connections. There were only other post types listed there and Advanced Options page showed Taxonomy options. I went back to the Regions taxonomy > Connections and post types were listed as expected. So, I select Alliance Leaders CPT, edit the Advanced Options and save. Went back to the Alliance Leaders CPT, and now post types are listed under Connections and Advanced Options shows Taxonomy options. Tested other CPTs and taxonomies. They are either ALL listing the Connections and Adv Options for CPTs OR for taxonomies. It's switching back and forth based on my last action.

Testing Instructions
Go to Pods > Edit Pods > and choose any custom taxonomy.
Go to the Connections tab. You will see taxonomies listed there instead of CPTs.
Go to the Advanced Options tab. You will see CPT options rather than taxonomy options.
Now go to Pods > Edit Pods > and choose any CPT.
Go to Connections tab. You will see taxonomies as expected.
Select a taxonomy to connect it to the CPT.
Go to the Advanced Options tab to verify that it IS showing the CPT options.
Save changes.
Now, go to Pods > Edit Pods > and choose the taxonomy you just added to that post type.
If it's still doing what it was doing, you will see CPTs listed on the Connections tab and the correct Advanced Tab options.
You think it's fixed, but now go back to the CPT that you edited (or any CPT).
The Connections tab will be listing CPTs and Advanced Tabs will be listing Taxonomy options.
