refactoring modification branch #4247

I would like to refactor the protein modification branch soon, so that the main axis of classification, and all of the instantiated is the modification itself (at present they appear to be classified all over the place, by phase , location etc

SOme of the grouping terms are probably unnecessary, but a lot of modification grouping terms are missing:
