Weird Focused Application Window Z Order issue #295

How did you upgrade to 21.10? (Fresh install / Upgrade) Fresh Install

Issue/Bug Description: This happens after I have been using the OS for over an hour or longer. The focused window is in the background however the other windows that are not focused appear on top of the focused window, for better understanding, watch the video below.

Steps to reproduce (if you know): This happens mostly when I am working for hours and I am constantly switching between workspaces and apps. I haven't noticed any proper pattern or steps that might cause this problem, it just occurs randomly. I can't see the application that is supposed to appear on top of the unfocused apps, instead in order to see the focused apps, I need to scroll down to the next workspace, just a little bit with X11 Gestures in order to see the apps on top. Yet if I switch apps or workspaces, this issue appears again and annoys the crap out of me.

Expected behavior: Like on other distros, when I switch an app, the focused window should appear on top of other applications. I feel this issue is only on the GUI part, not sure if this issue is there on the LTS release, I think it's not, cause I know that this is the beta release and might have some bugs. I think this is the only bug that annoys me the most other than that the entire OS performs super well and I genuinely enjoy using this distro, but this issue really freaks me out.

Other Notes: There's another weird issue, that again appears sometimes when I am switching workspaces and occurs randomly. So suppose if I am using an app in full screen mode on Workspace 1 and I switch to Workspace 2 where I have like 4 more apps open but they're not in full screen mode. Then the app which was in full screen mode in Workspace 1 becomes the background/wallpaper of Workspace 2, 3 and so on. It's like the app which was in full screen mode is behind all the other apps, but it's not interactive and acts like the wallpaper. I wish I had a screenshot to demo that, maybe in the future if this happens again, I'll post a screenshot here.

Thank you for trying the beta. Your panel is transparent and has a Places drop-down, which are not achievable with the stock preferences. Can you please provide a full list of GNOME Shell Extensions you have installed and any other customization you've performed?

I'd just like to mention one more thing, that is I started facing this issue after about three hours of freshly installing Pop on my laptop when I didn't install any extensions by myself at all. I haven't made any further customization to the OS other than the above mentioned stuff.

I did find a solution to fix this problem, which is by restarting gnome-shell using Alt+F2 and executing "r" in the run command box
