Same issue. I'm not exactly sure when this behavior began but I'd say it's in the last few months.
I likewise used to be able to pin a PWA in the dock by adding it to favorites, but this doesn't work anymore. I have to navigate to the web page every time and click the icon with the "To open this link, choose an app" tooltip and then select the PWA from the menu that comes up.
(1) Issue/Bug Description:
I have installed a PWA using Chromium (the app is Outlook PWA). It works fine, but after a moment, when I close the app, it will disappear from the Application Menu and the Search cannot find it anymore.
The only way of reuse the app is to load the website in Chromium again and then select the "Open with" button that shows the (still) installed App. After this step, the app will be opened, but still not visible in the search or Application Menu.
If I uninstall it from the PWA and reinstall it from Chromium, then it will appear again in the Application Menu and in the Search. But after awhile, it will disappear again...
(2) Steps to reproduce (if you know):
Described in step 1. But the moment of the disappearing seems random. I could not find a correlation with something else.
(3) Expected behavior:
Once installed, the PWA remains visible in all Menus, even after closing.
