edits to get tiny config working on talapas #110

Will add some code review comments about changes. Basically just some changes here and there I needed to make to get tiny run to finish on UO Talapas cluster.

Did a fresh run with Snakemake -F, but had to delete the git repositories. Other than that, everything ran.
