Modify HT copy behaviour

Changes a couple of things:

• now takes -o instead of --out as an output path
• the output is given as a full path, instead of using output_path
• the --format argument decides whether the output is written to [output_path].ht [output_path].vcf.bgz (or both if --format both), defaults to writing as a ht
