I am also having a similar issue with a Logitech K860 and Logitech Flow. The keyboard will follow the mouse from the PC (using the RF receiver) to the Mac (using Bluetooth) but not back. If I quit K-E it resumes working correctly.
I'm not sure if it's relevant, but this is on a newer Apple Silicon M1-based MacBook Air.
I tried running the Karabiner EventViewer and didn't see anything notable on it. I'm not exactly sure what mechanism Logitech uses to tell the keyboard to switch computers or how K-E is interfering with it but if anyone can point me in the direction of logs or troubleshooting steps, I'd be happy to obtain and provide more information.

I'm also having this issue using my Logitech K811 keyboard. Function keys won't work properly until Karabiner Elements is quit and keyboard reconnected.
Same problem here with a K380. Have found no workarounds so far.
EDIT: Ok, so I found one temporary workaround, from this comment.
To make a long story short: Go to the Misc tab, and click on "Copy the current config to system default" button. Then as far as I can tell, both Logi Options, Flow and Karabiner works as expected. Does not seem to survive a logout unfortunately, but other than that seems good. Is there a way to automate this action after login?
EDIT 2: Spoke too soon. Seems like it stops working after a while even without logging out. Shoot.
EDIT 3: After further testing, it seems to work for exactly one Mac -> Win -> Mac flow. Upon reconnecting on Mac, Flow once gain stops working in the Mac -> Win direction, though it still works from Win to Mac. Such a weird limitation.
I am using Logitech K780 set up with Logitech Flow to switch between two computers by moving the mouse. It worked fine over RF with Karabiner-Elements v13.4.0. However, I switched the keyboard to Bluetooth, which provides more stable connectivity in my environment and the Flow stopped switching the keyboard as the mouse is moved from the Bluetooth side. The RF side still works fine. Uninstallation of K-E solves the issue.
