created methods to create agent objects for each resource in id.org, added arguments to controller to either call for ingest or agents list, adding the output agents.json

Issue # 18 Order of schema is now maintained in output i.e. the pc/id is at the top of the json object

I believe the HPO url is actually correct but server down right now and we're not sure when it will be back up. cc: @drseb

Also, I believe that http://www.obofoundry.org/ro/#OBO_REL:is_a$id is a function of not checking isDeprecated?
