Add type annotations #11

Added type annotations to a few classes where the argument type was ambiguous. Can add more if desired.

Looks good, I am open to adding these. Do you want to add more, or shall I merge this and release to bioconda?

I have completely forgotten about this PR and switched jobs, so don't use this package frequently anymore. Feel free to merge as-is.
