I did some research and realized that the problem comes from Conversation. It uses the new sasl protocol scram-sha1-plus. Gajim and aTalk don't have such problems.

What's the point of disabling MAM if you want the messages to be stored anyway?

I believe that offline message queue deployments are valid deployments and I’m aware that the Bind 2 XEP says the server MUST clear offline messages. However those things are at odds with each other and I believe the XEP should probably lower that to a SHOULD and/or ejabberd should either introduce a config setting to ignore that task or make this depend on mod_mam being loaded or even better the user settings.
I’m also aware that @mwild1 is working on using SASL2 user agents to track which clients have received which messages with the goal to offer similar security guarantees for MAM as one would get from only using offline messages. However until this is working and ported to ejabberd we probably need a server side setting.
In the mean time @dedmurash can probably try to disable bind 2 on the server? Not sure if that’s possible.

Here's what I noticed. The server is in a hurry with the deletion actions, I think that a slight delay in sending a message after connecting to the user would solve the problem, even if it’s 1 second or 2, you need to check. And the welcome message for new accounts still doesn’t go through.

I ended up reverting my server back to v23.10 until hopefully this issue is resolved, which was a pain because all clients complained about lowering authentication level and required manual confirmation.
In version 24.10 the problem is not solved, I checked again and everything is still in the same place.

I think the Conversations client can't fix the server problem. I use this client and tested it on version 2.17.2. Unfortunately, messages keep disappearing, an example is that when configuring the greeting module during registration, it sends a message to a new user. But even this message doesn't get through. I don't know how else to explain it, if you are a server administrator, experiment with archiving and you will understand that the server deletes the message from the spool table ahead of time. And also if archiving is enabled, messages are loaded only from the archive table, and the spool no longer participates in the work.

Right, the exact text in the XEP says:
Upon processing the bind request, the server MUST perform several operations, including:
- Clear the offline messages for this user, if any, without sending them (as they will be provided by MAM).

I believe the XEP should probably lower that to a SHOULD and/or ejabberd should either introduce a config setting to ignore that task or make this depend on mod_mam being loaded or even better the user settings.
Seems reasonable: the XEP says to remove offline because that same content is assumed to be in MAM. If the later is not true (MAM is disabled), then that rule doesn't apply (let's keep offline so it can be sent)
