Check R_E calculation for different versions of SEIR model #17

R_E is different in the SEIR model depending on the vital dynamics (demography) included. Check with Eamon to make sure these are all correct in the 2 different versions of the pomp model: the fitting model and the simulating model.

Done with commit 554bd2982f30f25883539c72e90bfd5f6a07a8b5. Also see the notebook re-calc-comparison.Rmd. RE and R0 calculations have been updated accordingly in all relevant code and documents.
