Add Simple Second Stage Assembly #15

After collecting information on the read quality, lineage, contamination, and fast assembly metrics, perform a longer, more thorough assembly. This feature will likely involve expanding the assembly-related classes to be more general.

Possible second-stage assemblers to consider:

SPAdes
Ray
ABySS
