Clean up repository root folder #37

The scripts, samples and root folders should be moved to more appropriate places. If they're used for testing they should be in the test resources. Also, the structure and content of the server configurations in those folders seem to be out-of-date.

I'm not very familiar with maven, please clarify what a more appropriate place would be for samples and scripts, other than samples and scripts.

Root is a convenience we put it to hold a small sample database, that maps to one of the samples. It allows installers to do some simple smoke testing to verify things are working. The sample also has a fully configured metaproject file that provides a project that can be cloned and used with Thesaurus.

Feel free to remove all this stuff, when we get around to building and deploying for production we'll set up some automation that handles all this.
