When you add an object with multiple parts to prusa slicer and then scale the "main" object which includes everything, the size reported in the "Part Manipulation" is no longer correct for the parts.
To reproduce, just add any STL/Object to Prusa and then add a part to it like a box. Notice the size of the box. Then scale the "group".
You'll notice the box actually changes when you scale, but the size dimensions do not update under the "Part Manipulation" window.
And furthermore, if you manually try to set the size in milimeters manually after scaling the main object, the size value will not match the physical size.

Project File (.3MF) where problem occurs
Upload a PrusaSlicer Project File (.3MF) (Plater -> Export plate as 3MF for Slic3r PE 1.41.2 and older, File -> Save / Save Project for PrusaSlicer, Slic3r PE 1.42.0-alpha and newer)Images (PNG, GIF, JPEG), PDFs or text files could be drag & dropped to the issue directly, while all other files need to be zipped first (.zip, .gz)
Im having the exact same problem on version 2.2.0. This happens with modifiers as well...makes it really difficult to know the exat size of the modifier/object when you want something with an exact size in mm.
