clip the consensus sequences to VP1 region #1

The consensus produced by tracy and currently output by assess_poliovirus_report covers a region larger than VP1. This should (optionally) be trimmed to the VP1 region.

This commit - 753aad311378b064f2152c8e99e7c8097c7f4321 - adds the clipping to VP1 region, but it is not yet optional.
