Please verify the following:
In Preferences -> Client Options -> Auto /Window, under "Create a window when...", "I join a channel." is checked / selected.
If it is not selected, please select it and make sure it is checked. Then
restart jIRCii and connect to your bouncer. I hope this solves it.

The 'create a window when' boxes are all checked. I first connected with a
brand-new clean install of jIRCii with an (almost) clean install of windows (as
mentioned; it's not an upgrade--there were no .jircii files in my home
directory), and I believe those are the defaults.
I've tried in both SDI and MDI mode as well, and I've tried using the /window
commands (as mentioned).
I will try under linux next time I boot from a livecd. When I connect to a
regular server directly, bypassing the bouncer, windows do not show up. I
suspect that the ZNC bouncer is not sending some numeric expected by jIRCii
when channel joins occur.

Actually, I think I have an idea of what's going on here, but I'm not entirely
sure. I just connected to my bouncer, and while all my channel windows popped
up, when I /join a channel that has a window, the channel is displayed in the
Status window and the channel window doesn't pop up.
It MIGHT have something to do with the way the bouncer is communicating with
IRC clients, but that wouldn't make much sense as there is no other client with
such issues (AFAIK).
I am using ZNC bouncer as well. I will look into this.
