What is the problem?

I've encountered a few times now where my runs of pipes randomly seem to segment themselves in locations they shouldnt.

The second one happened after I found my tailings pipe mysteriously full of oxygen and tried clearing it:

Clearing the oxygen required me to clear each of the remaining segments separately:
