This PR based on #967. In order to achieve it's goal, this PR also;

fix EXTRANEOUS_WHITESPACE_REGEX issue related to flake8 which depends on pycodestyle.
bump flake8, sh and tox to proper versions,
add PyPy3 and drop PyPy2
fix flake8 E722 error which comes with new flake8 version.

Addendum: sh doesn't officially support python 3.9 yet but tests are OK so I keep this python version as well.
